Started the map with Deep Water.
Cliff height 4 or 5.
Plateau-ed it up out of the water.
Lowering tool gives water.

However...

There seems to be some invisible boundaries.
In three quarters of the map I can only get that small (and ugly) patch of water.
In the top left quarter of the map I can get a much bigger patch of water, though there are still boundaries.

I used the top left quarter of the map to "copy-paste" the other parts, if that helps.

Edit: After some experimenting I think it's cliffs that are causing all the problems...? I guess there's no way to fix this save to restart the whole thing. Damn.

I've had a similar problem, try saving your map, exiting WE and loading it back up again.

yeah it's because when you textured the terrain on that area it would have had the 'apply cliff type' box checked.... so you have applied a cliff type and it is conflicting with the water.

Place shallow or deep water and then use the raise cliff tool to get it back to normal.
There should be water now if you lower the terrain.
