I think you made a mistake, the 3rd impact is supose to be when the boy made in adams image joins with the corpse of adam which is who most poeple belive they had, but when the boy stands before the corps he reveals that it is lilith and not adam. In the final movie it is rai joining with lilith that starts to 3rd impact.

Rei does merge with Lilith but after Gendo forces Adam/Kaworu into her, merging Adam's soul with Rei's. After that Rei merges with Lilith to bring the Third Impact.
