How do i put

"Set Variable = Last Created Special Effect"

into a custom script?

Where Variable is a Special Effect Variable.

That's what you'd put in the custom script action, is that what you were asking?

If you're gonna use Custom Scripts you might as well optimize it.
Instead of using two functions: Add Special Effect, and Set - Last created effect..
You can:

set udg_*Your_Variable* = AddSpecialEffectLoc("Abilities\\Spells\\Human\\Thunderclap\\ThunderClapCaster.mdl", udg_*Your_Point_Variable*)

-Then it will both add the effect AND set it to the variable.
