If people want to go through that much effort just to cheat, let them.
Cheating ruins a game and makes it no fun any more (At least after like 5 minutes).
With that said, you can use PitzerMike's Widgetizer and Vexorian's Optimizer to protect your map.
There was something else where you could change a file to make your map unreadable by MPQ's, but that's a bit far, at least I think.

Why are you even asking about an anti-protection program anyways?
And if you read the last part,

There is something in MPQ's or that you can change, it's like a number that contains the number of files in your map (Again, not exactly sure).
If you change that number, the World Editor gets screwed up and can't read the map properly, so it can't open it.
The map can't even be seen by MPQ editors, because that number will screw things up.
