If you create a GUI spell and simply convert it to JASS then no, it will not be MUI. It will not be any different then the GUI spell. However, it is usually easier to make a JASS spell MUI then it is to make the UGI spell MUI.

However, you can use local variables in JASS (which you can't use as sucessfully in GUI).
Local variables are the same as global variables (the ones you know of), except they only work in the trigger that they are running.
So if I fire three triggers and set three local variables with the same name to Point of .. The unit casting the spell (for example). -These three variables will all work at the same time and be able to have different locations, without messing eachother up! -Which is awesome.
