Modified N64 Controller?

In the FAQ section there are references to modifying a N64 controller:

Considering the nuon used to use N64 controllers, it wouldn't be too surprising if they could be made to work with each other

I wonder if the N64 controllers were reprogrammable? Part of what makes the Nuon controllers such a bear is they have onboard processors that allow the Nuon to see the controller. Of course even if you could flash a N64 controller to Nuon spec, then you have to rewire the controller connector to that wonky USB looking (but not USB) connector.
