iTunes on a IMB

I just got a new ipod, i have never owned one, and before put all of my music on windows media player. The problem is that i have a few cds, which are protected, and you have to open up the cd, and download. The problem is it downloads the cds as Windows Media Player Media, even if i set iTunes as thre default Media Player. Is there a way to fix this, or do I have to download a converter?

Try rip them with iTunes?
